Most of the time you should always write in plain text so as to not annoy the recipient. Once in a while there is a need to send or reply in HTML. There is a short-cut to toggle between HTML and plain-text in Thunderbird when composing a message: Hold the shift-key when you "launch" the compose window or hit reply, and it will use the opposite mode of your profile.
